The links are made by Joomla! JRoute Method, you can set in the component that e.g. the link will follow the xhtml rules but what if the site (template) will be made e.g. with html 5
In fact there is no option to follow this, the the universal JRoute (Joomla! method to render links in Joomla!) is used.
Anyway, is there some reason to check validity of the site? In fact valid site is not SEO friendly as you cannot implement new html, css features into the site (no hacks for IE), so your site must be written in some obsolte mode, which is really not user friendly (SEO friendly )
