I have a question about FTP and absolute path:
My sites are on a shared server. I have a main domain situated in the public_html folder, and multiple subdomains with separate Joomla installations, like this:
Site 1: public_html
Site 2: public_html/subfolder1
Site 3: public_html/subfolder2
etc.
I want to have one shared download folder outside the public_html folder, that can be accessed from any of the sites.
I want to give each site their own FTP account, and here's the question: Do all the sites need FTP access to the server root (/home/username/), or can I give them access to only their own folder (/home/username/public_html/subfolder1)?

I'm a little confused. Are you wanting to have this folder public_html\downloads? For the sub folders (subfolder1 & subfolder2), you might try adding ../downloads in the phoca downloads settings / parameters.
