Hello,
With V2.0.0, the thumbnails are squarre even with 4/3 or 6/4 format (50x50 in backend and 100x100 in front).
The size is good in full frame with shadowbox and Cooliris.

I suppose that's one of the new settings... So I think you can check out your global settings and set this to normal...

The settings were "crops thumbnails small and medium". So I set "none" and it's OK.
