I am looking for a plug in that displays images from a folder from one thumbnail in an article. When thumb is clicked it displays all the photos from that folder in a pop up (like pretty box) with arrows left and right to go through images.

Does Phoca Gallery allow for this.

Also, can multiple thumbnails (with links to folders) exist in the article?

Hi, Phoca Gallery plugin, which display images in articles, uses the popup methods which needs to have listed thumbnails of all images which are displayed in popup. So there is no option to have only one image which then opens popups with all the images.
