please read the information about Phoca Maps:

Phoca Maps is a Joomla! component. It is a small component which displays Google Maps on your site. This component doesn't include too much of parameters, the idea of using this component is a fast creation of map on your site.

But I still don't understand what you mean with:

i would also like to make links to a certain marker on my map. is there any way to do this?

Maybe for such solution you need to have some plugin which will create some links to map.
But Phoca Maps component and Phoca Maps Plugin only display maps with markers (in version 1.1.0 the markers can be open immediately after loading page).

The goal of Phoca Maps if creating Maps fast. So it includes basic settings to create maps with markers easily. As it is open source, on this component or plugin you can build your own solution.

all the markers or the one that I can select?
I'm looking for a way to open the map with one certain marker active, so that i can make links to every marker on this map.

for example: "click this link to see, where our shop in Paris is located" will open a map with the Paris shop marker active (but this map contains all the shops across whole Europe).

is there a way to do this?

This depends on settings in Marker, every marker can have own behaviour, so you can set e.g. that two of three markers will be open on the site. But this must be set in the marker direct.

If you need some other way, e.g. selecting some marker by user and then opening it, then such option needs to be customized
